I think everywhere you go, you can get some food poisoning, so nothing is 100% safe, but if you are careful what you eat, where you eat, all those place should be quite safe.
despite food products from certain areas in Japan are contaminated, overall, Japan food products still meet basic international food safety standards.
also US's FDA & CDC are fairly decent. I have a friend who works at FDA, they do a pretty good job in keeping regular safety checks & maintenance in warehouses and restaurants (at least the county where he works)
